A few detailed pictures of your cars highlighting what you are telling will greatly help others to give you good advice.
A denter recommended you trunk change, did you ask him the reason? Is the car hit from back or the trunk got many small dents?
If the car is original from roof n bonnet, I will advise you to get a trunk in black color from Shershah (I know the shade won't match) but still you will have a trunk with original paint in black color.
Then moving on to the sides, get the vehicle scrapped so that you can see bare metal...... as you said paint is chipping off, it might be due to use of low quality filler (polygate n laapi in local term).......get the bodywork completed first and with minimum use of fillers............. this needs to be done by a good denter who is regularly working on new cars.........
After you are done with body work completely only then move to painting process........ I will strongly recommend to not to get the roof painted if its already in original paint (you can get it wrapped in gloss black if you want a fresh look).......... then try to save the bonnet original color too....... Trunk will be painted from outside but it will be original from inside (as you purchased a black trunk )
Get the car bake painted from some good painter....... and this will not cost you less than 65k in any ways
