That depends:
If the car is getting registered for the first time in pakistan then you will pay 250,000 (if you're filer) and 450,000 (if you're non-filer).
However, if your are having the car transferred from another person than you will pay 62,500 (if you're filer) and 300,000 (if you're non-filer), reduced by 10% per year from the date of first registration.
Provided that no tax shall be paid by you if the vehicle is getting transferred after 5 years of first registration.
Annually, you will be required to pay rs. 10,000 (if filer) and 30,000 (if non-filer).
Filer or non-filer, you will be required to pay annual advance tax if you own a vehicle in pakistan. Just by getting NTN you will not become a filer. To become a filer, you need to file income tax return for tax year 2015.
Plus point of filer is that you will be subject to less amount of tax in property, vehicle, banking and like transactions.

You are legally bound to file income tax return if you are resident of pakistan (You are resident if you live in pakistan for more than 183 days). Your income will be assessed in Pakistan if you are resident.
