    Default !!! Experts please !!!!

I have swaped my auto tranny with manual one in 1sz-fe toyota platz 2004
The USTAD hasnt changed the ECU from AT to MT
According to him there is no difference but now "Check Engine" pop up because of non availability of Auto Gear .
Please guide me is there any difference between AT & MT ecu ???
Should i force the USTAD for MT ecu ????
