4efte & 5efhe ECU Pin out diagrams
oki here we go...(oh yeah compare to the 4efte pin out here....you'll be surprised...http://www.toyotagtturbo.com/wiring/pins1.jpg)

compare this to a 4efte pin out...if you canget you hands on a 4efte ecu take off the top that has the 4efte sticker on it and then you will see the bottom of a circuit board. then take the 4 inside corner screws holding the ciruit board in. now you can see where the harness' pins connect to the bottom board. look at the base where the pins connect and you will see the abbreviations for what each wire on the harness plug does.
then compare where each abbrvtion is to the the pinout diagram of the engine harness u have(5efe or 3ee) and open up the harness' ecu plugs and move each individual wire around so that they match up to the 4efte ecu pins you just looked at.

Toyota ecu abbrvitns..(make your own cstm hrnss)
Disclaimer:
If you are not technologically savy, or don't trust yourself, then pay Byp to make you one. there's no sense in possibly messing up your stuff, and getting a headache in the process....
got the from this site..(there is much a bit more for those who are interested in the 3sgte swap).
http://www.cyber-fish.com/mr2-diagnostics.php
.this will help if you want to make your own custom 4efte harness, or 5efhe harness, 3sgte harness'...etc. to find out what goes where without a diagram, just open your (the one from the engine your swapping into the car)ecu and write down which pin goes to which abbreviation on the circuit board. then compare with your stock ecu. put each paper side by side and find out which pins need to be changed around.
Basically your using eac ECU as a wiring diagram...when you open them put them side by side, and compare the pin abreviations.
