Default SE Saloon auto - low pickup on petrol fine on cng - help needed

I have corolla se saloon auto which also has cng installed but I mostly drive it on petrol, due to the fact of cng load shedding. From last couple of months I felt that the pick up was low when I drove the car and the gear change (kick) of the car was kind of delayed. I got the transmission fuel changed before time just to be sure, but it didnt get any better, I got the car checked from toyota, the guy asked me that the 3rd injector seems to be weak. We got the new injector but no use it was the same, I got all four injectors swapped just for the test but no change. I got the fuel filter checked it was fine too. So I just thought of driving the car in CNG for a couple of days and it was running much more better. It was running the same as it ran before but on petrol the pick up was low. A toyota head mechanic told me that you might try changing the wires which connect the ecu with the fuel system as they might get carbon in them ?? Does it happen or can it work, someone also asked me to get the fuel advancer (CNG/petrol) checked also.
Please suggest something so that I can get it all checked. I do have a visit scheduled to another toyota workshop. But I could really need help regarding this issue.

    Thanks and Regards,

    Imran

my cousin sold his auto se saloon.he burnt one gear box on cng. burnt valves and got the head job done as well khair these were cng damages
dont know why i feel the emulator might be the culprit
why dont u visit a cng workshop and ask them to plug in a new advancer/emulator(something similar with same grip) and see if it makes any difference?

Thanks Hash for your valuable suggestion, a went to an old mechanic from the days when I had corolla 1.6 gli, 96 model and he told me the same thing that the emulator might be the culprit. And you are pointing out the same thing, gives me a bit of relaxation that there is no damage to any major part. Going to the cng workshop on monday would get back with an update. I rarely drive it on cng especially since january 2012.

Remove the air blockage and then check on petrol.
Or maybe it is timing issue.

Disconnect the cng wiring to see if cng is effecting the petrol running as for wiring harness connectors getting dirty and not allowing full performance disconnect each connector and spray with electronic contact cleaner

Emulator might be a problem here.
Just for my GK, what average are you getting on your SE saloon Auto? I have a 2004 model and it hardly gives me 8KpL with AC in city although I don't drive it with a heavy foot.

Thanks everyone for the feedback. I really appreciate. I have spent a lot of time with mechanic toyota and a generic mechanic as well. Got the emulator changed, got the fuel pump changed as well. We did check the connections of the wiring. Got the spark plugs checked as well. Also got the injectors checked again. One thing left that I did not check the "New Genuine Toyota fuel pump with assembly" got the filter changed though (it was almost due) one thing I noticed, one of the wires of the fuel pump had the plastic cracked, the wire was intact though. My mechanic is now suggesting to changed the wiring set , and while doing that will get the connectors cleaned as well. The performance is absolutely perfect on the cng, petrol is a tiny bit better after getting the plugs changed / throttle cleaned / fuel filter changed but it is not much, the car is missing on low rps below 2k-3.5k and the car really sucks on petrol.
    So now the thing are
1- I will get the wiring set changed anyway.
    2-will get the connectors cleaned.
    3-throttle body cleaning as well.
4-will get checked if the is some mixing going on or air blockage. (already got the cng pipe disconnected and checked, it seemed a bit better but u can say a 30% increase of performance)
If nothing works I may get a fuel pump (genuine) changed and get the injectors checked again and that can be only done at toyota.
Brothers, any suggestions or heads up advice. I will really appreciate.

@Hash - Thanks again and any suggestions?
@Toxic & @mikmech -- Thanks a lot, I will get the points checked (if already checked I will recheck them).. plz do provide your suggestions regarding the above feedback.
@omkhan, bro mine was doing a 110-120km / cyl (CNG) and 9-10KPL. twice or thrice a month I can be a heavy foot.

this car does not have a fuel return pipe from the engine, the rail only has a damper, the FPR is built into the pump jug assembly.

@OP remove the crank sensor and check for anything stuck to it, also check the sensor impedance and signal when the engine is cranking. Similarly check the cam sensor impedance and signal. Its best tested with a live tester - to see anything bad. The other bit that can cause bad running is tight valve clearances - they are expensive to set on this engine - as you need to change the valve lifter itself to set the clearance. Do not lathe machine the valves, they are case hardened items.
