Sallam, just bought a GLi recently and the owner has only one key for this, he was the second owner. I suppose there is more than 1 key when it's bought from the factory. Is that correct?

The one without the rubber is called a valet key. It cannot open your cars trunk once you lock it by twisting your key anti-clockwise...

Is it possible to replace the keys and the ignition in case I an unable to get the other two keys, just to be safe? Will Toyota service center do this?
