Couldn't get it fixed yet. Went to a couple of mechanics and they had no idea. Couldn't let them open up the cv joints wheh they weren't sure.

I bought the car at 60k. Took it to Honda South and as per thier record, the atf was changed at 45k.

My 9th gen auto civic have gear trnasmission problem. I have change 3 kabli gears but problem are not solved. Some time 3 gear is not shifted some time 4th is not shifting. Some time its jurking on every shifting. I have change every thing. ATF. Valve body. Oil filter of transmiddion. Each n every thing. Some time its shows p2821 code on scener and D light is billing. Did you went to honda showroom?
Did you check that it is gears issue?
It might be clutch plate or auto transmission computer issue (i think it is called ecu).

Brother I didn't get the issue fixed. Issue is still there but it is not getting any worse so for now I have decided to not get my car operated by random mechanics.

You’re right. This is the exact same problem I’ve faced for a long time with my 9th gen. It jerks b/w 1k - 2k rpms during the gear shift but if I takeoff with a heavy foot (2k above rpms) it drives off smoothly. The problem is the valve body, it’s a common problem with the 9th gen, most people mistake it for a suspension problem which I did at first too. Everything is fun, if you have money to spare, change the transmission (50k) OR get the valve body replaced.

the 1st shift clicks if driven softly, rest are relatively smooth. there is an obvious click for the 1st shift

The gear selector position sensor is likely faulty. Take your car to the dealership and ask them to clean the sensor. Often, carbon buildup on the connectors causes the ECU to think the car is in Drive (D) while driving. When the connection with the sensor is lost, the ECU switches to Neutral (N), which causes the blinking D light and can lead to jerking.
