Its NOT just possible to produce thousands of 1200ccs with a tag of 1000cc. You cant cheat in such ways
Yes, Japanese Cultus is 1300cc and they are tagged so too.
Plus I have driven both the cars personally there is no difference. The only difference is car's fine tune setting. You set it to optimum and VXR can give you good results too, its not a bad car.
Yes the starting on petrol then auto transmission on CNG is a bit annoying for me in VXRi as it uses expensive petrol quite a much
Plus if the fuel pump stop working (which it does get soon in Cultus) its impossible to start the car then. While on VXR I have driven on CNG like for weeks without fuel pump 
Personally, I like EFi engines, they are good and better. Next generation cars should be all automatic and electrical, and mechanics need to update their skill sets.
Well my mechanic is doing so these days by taking pro classes for next-gen cars
