Yes, rules are rules and one of the FIA's rule is any objection can be done until the final classification of the race or season is been published which in current case is published. So, now no objection can be made whether anyone likes it or not. As for the yellow flag ruling, I have seen worst cases then what is been discussed here. Cars crashing and the marshall's waving green's instead of yellow's. The funny part is Ferrari at first were objecting Vettel's overtake against Kobayashi when it was clearly under Red/Yellow Slippery Track flag. If they were smart enough they could have objected about this incident in the first place.
And just for the sake of argument, I don't like the Hulkenberg penalty at all because under normal dry race that was a penalty incident but in wet race it was not a penalty incident at all. Also, I have seen people even asking for penalise Vettel for the first lap incident as they think it was Vettel's fault as he turns into Senna and not the otherway around. In this race only one penalty was awarded and that too was to help someone's title bid and that person was not Vettel.
Remember this thing after Spa fiasco 2008, Bernie is not going to allow any race or championship changing decisions that is for sure otherwise FIA have admitted this season already that Alonso could be penalised for his celebrations on the track in Valencia. So, I think Alonso and Ferrari should accept the results as it is and prepare a better car for next season which helps their both drivers and not just Alonso.
Last but not least read the Autosport analysis of the incident, it is describring it perferctly Vettel's pass is legal.
