As per my experiance.IF u can't change the booster then the only solution to this problem is that u tilt up the engine from the booster foundation by placing spacers in it.
Otherwise Modifying the air-box is a big no no.reason is that our local denters r very skilled in messing up the things.I faced the same problem and got my air-box 'modified' and the honorable denter did it in such a way kah air-box ka dhakana apni jaghan par fix nahi beithta tha or hawa suck hoti thi.So at the end i had to buy new air-box and new booster which is abit tilted to right so that it doesn't touch the box.
Conclusion : change the booster and get the one which has a tilted bottle.
