next up:

removing the gear shift shaft and arm:

remove the 12mm locking bolt and the arm - shown in the picture above

then remove the gear shift shaft bolt, spring and a ball as shown in the snippet from the FSM below:
will take an actual picture in the morning and attach here
keep the bolt, washer, spring and ball safe in a small bag

once the shaft is removed, the seal #3 in the picture, can be tapped using a small hammer and a flathead driver - tapping evenly around the seal.

I saw one thread on Geo metro forum where one user removed the shaft without removing complete gear box. It was accessible through the triangular cover plate although they did it on bench. I don't know if it's feasible while it's still mounted on car as it's a very tight fit inside there.

Salam o Alikum brother Usama, pardon my ignorance, I can see grease on gear sprockets what kind of grease is it and is it compatible with gear oil?

its a simple lithium based grease, is only applied to minimize initial wear and tear when engine is first started up and is very very low in qty. its supposed to be washed out and thats exactly what happens when oil starts to move around. this particular grease doesn't harm the gl4 gear oil.

@syncview transmission rebuilding from cannibalised boxes has become (is) Gold Mine now specially for the JDM class variants. look in that direction as well.
