Aoa Everyone,
Ok have a civic 97 and I was thinking of using a coolant, been using water since I had the car. The problem is that the radiator leaked recently and I got it fixed. Now I am thinking of having it properly cleaned and checked for any further leaks and then pour in a coolant.
The reservoir bottle is dirty as well, as you can see in the pics below. My question is after cleaning both the radiator and the bottle is it safe to pour in the coolant or do I need to have some other pipes cleaned as well for the rust?

Get your radiator cap replaced first hand
The cap actually is in good condition. It's simply the rust deposits from water, a simply cleaning with brush will make it as good as new. Though if I can't properly clean it I'll get a new cap.
Its not about clean or dirty cap. Its about the spring mechanism that does not work.
I suggest you to clean and flush the radiator at home with citric acid. This is available in all grocery stores with the name of Tatari. Take about 300 gram and dissolve this sugar like chemical in half liter of hot water. Before adding this solution into radiator, drain the old coolant from radiator. Now start the engine and let it circulate in cooling system for 10 to 15 minutes minutes with open radiator cap. Now drain it and flush radiator with tap water 3 to 4 times so that all chemical get out of the cooling system. Now pour any good coolant such as Guard or Pyro or Osaka. Use only red color coolant in your car. Don't add more than two bottles 1 liter each in radiator otherwise engine may get overheated. Please do not ever use caustic soda in radiator as it may leak the water pump seal.
The spring seems fine to me. Is this okay or needs replacing?
That's the plan. I've been reading up on some of the forums here. One of the guys after the tatri solution used Baking soda, can I use baking soda? or is it just another name of caustic soda?
Will this solution remove rust from the pipes as well?
Good. You mean 300gm of tatri in half liter of water and run engine with half liter water only ?
