These numbers depict the water carrying capacity of the cylinders, for example a 45L CNG cylinder means that it can be filled with a volume of 45 Litres of water. This is the standard classification to distinguish between the size/weight of these or any other gas cylinders.

that depends on the filling pressure. For example, at 220 bar pressure, roughly 7.5KG of gas can be filled in a 45L CNG cylinder.

The cylinder capacity is stated on volume basis. Water capacity is used as standard. Thus
40L Cylinder means it will fill up with 40 liters of water...50L Cylinder with 50L of water.
Now the big question is about carrying / filling capacity of CNG cylinder. Gas filled by dispenser is measured in kgs and amount of kgs that a cylinder can be filled with entirely depends (aside from volume) on pressure and temperature at time of filling.
Remember our first year chemistry course???

Try this formula (correct me if wrong...)
(Pressure_1*Volume_1/Temperature_1) Mass = (Pressure_2*Volume_2/Temperature_2) Mass

That is why even when two CNG station are located near each other. It is not necessary that they will be filling same amount of Gas.

So its mean we are over pressurizing the 50L cylinder or small cylinder. And we have to tell station wala
to put in low quantity and not full the tank.

No.
It does not matter its safe.
At pressure of 200bar the amount of gas(in kg) depends on the size of cylinder so automatically small cylinder get less gas.

At a pressure of 200 Bars a 5.5 liters tank can fill 1kg gas, which is the most simple way to calculate your CNG tank capacity. for example if you have 80 liters tank then 80/5.5=14.55 kg.
