I am buying used 2014 model cg 125 in Islamabad

Its multan registered.

It contains the following documents:
1. Book from excise
2. Atlas honda sale certificate with title "Registration of new motorcycle"
3. T.O filled by original owner. this is second owner but he will get biometric

One of missing document is invoice. as per him. he didnt get any from the seller. also number plates are not there.

In punjab, does excise holds invoice? and do they release number plates if asked?

In Punjab as far as cars go, invoice is the heart of the file. Without it the file is incomplete. Excise keeps a scanned copy of invoice and in case it is lost then a duplicate is applied for by the person who is registered as owner.
And this duplicate once issued results in drop in resale value.
I think same would apply for bikes (Anyone please correct me if I am wrong!!). And for number plates you will have to check if they were ever issued or not. In case they were issued and are missing then the current owner in whose name the vehicle is may apply for duplicate number plates.
So if I were you I would ask the seller to get the duplicate invoice from ET records which will be applied for by the person whose name is on the registration book (previous owner, since you mentioned he will get biometric from him so the bike probably is in his name) and also ask him to apply for plates (if already issued and missing then duplicate plates) and then do the deal with you.
Also, don't forget, the price of vehicles that have duplicate papers is less than market.
