Engine and radiator rust

Hi, my car has been running on tap water in radiator for a long time and now I want to use coolant, how can I make sure that there is no rust left in engine and radiator before using coolant....I don't want to use radiator flush or any chemical just want to know how to flush the cooling system properly with water
p.s thermostat is installed

Actually that's why I mentioned what kind of solution I'm looking for, in the main post so others don't waste their time writing a solution which is not required

Radiator flush is an easy option. 2 bottles along with a few bottles of battery water can flush the system completely. Water can only do so much. Radiator flushes are designed to break down the caked in rust.
