First of all Eid/Chand raat Mubarak.
When I went to Honda 2S yesterday, it was in the morning and car was really cold (plus it was at an arm's length to my house) so I managed to show him the actual problem to them which he diagnosed as a transmission issue but really the actual fault could only be discovered when he opens the tranny and look at every thing one by one. After which I asked him that if I have to get the tranny open let's try draining the tranny fluid and putting it back in. Which, temporarily fixed the problem or I guess I kept the car warm all day so i didn't feel the issue as such. But I waited to actually test it next morning. When I woke up next morning and started the car and was amazing to see the problem was gone. I thought my 3rd grade mechanical knowledge worked and I finally draining and refilling fluid really worked. I turned off the car and went back in.
But based on the suggestions from some fellow mates here I decided to take it to Honda Fort, just for the sake of piece of mind. So when I decided to leave for Honda fort, 3 hours had passed by since the initial test early in the morning and now the car was cold again. Now when I started the car, the damn problem was back again :@
But since Honda fort is a little far from my house and there was crazy traffic on the road too. The car was all warmed up again. And when i showed it to Honda guy the car was functioning as normal. To which he said that he can only diagnose something after seeing the actual issue as the car is performing OK now. Albeit, based on the symptoms I had described ( car missing gear change sometime and jerk while shifting when engine is cold) he said that may be it's a clutch problem or contaminated tranny oil ( as I told him that the car was driving in heavy rain water; which cause the CV joint to dysfunction and we had to remove the axle to install a new one). But he only say something after witnessing the actual problem. For which he suggested to leave the car there in the night so that they can check in the morning or come early in morning, which wasn't possible at all because of the coming eid holidays.
Don't know why but I not convinced with there diagnosed problems because If the clutch has worn out it should do it all the time, why in cold only and the oil condition is absolutely ok so there is no chance of oil getting in tranny.
Hence, I didnt get any convincing solution to the problem. I guess opening the tranny for inspecting parts seems like the only wisest solution. But whatever it is, it occurred only after taking out that axle... 
Now I have to wait till Monday, next week.
