It means that you are still running the original PCM (where ECU and TCM are housed in the Same box). If so, the problem isn't there is in the PCM. It worked perfect with the old gearbox.
1. If the oil leak in original gearbox is not bad, get it fixed and put it back in.
2. What Rajaatta is suggesting, you can do that by asking a mechanic to hookup a high end scan tool, go to transmission module and click live data. It'll start showing live parameters of the transmission that TCM is learning from gearbox. Any missing or unusual parameter will help understanding the problem. Take photos of all live data when:
a. Car is Idling, b. Car is moving above 40kmper hour
After that rescan for error codes.
There are a few errors that doesn't throw a CEL. I have a Hyundai with flimsy kickdown switch but won't throw a CEL.
3. Your old gearbox part number and new gearbox part number are exactly the same?

I took my car to him today. I told him the entire issue and also showed him your comment about Speed NT Sensor readings.

After spending 2 Hours checking, scanning and driving the Car, he was also not able to determine the cause.

He said that Speed NT Readings are fine. His initial assessment is that the issue is neither of Gearbox or Kit.
He said that he thinks it might be compatibility issue or some electrical wiring Glitch that is causing the problem.

He said to bring the Car to him tomorrow morning again at 9am and he will thoroughly check it and will let me know by evening if he can diagnose the cause of this issue.

I am keeping the Old Gearbox as a last resort.

I just want to confirm that either issue is being caused by Gearbox or something else.

Im afraid if I revert to old gearbox this issue will still be there.

Just be cautious and let the Usama Diagnose the issue dont be in rush if the SPad NT is fine then it's possible that the TCM unit is having a glitch due to either wiring stuff or any other thing.
Osama will Diagnose it give him some time.

Update:

Osama spent the entire day inspecting the car.
He said that there is no electrical, sensor or wiring issue in the car.
He even replaced the TCM but the issue is still there.

Now the only option is to replace the gearbox with the old one.

so you got pretty much two crappy gearboxes in a row.. BTW, do you have the part number for your gearbox? it's usually printed on top or side of the gearbox.

I will check the Part Numbers tomorrow morning when go to mechanic.

The confusing part is that both Gearboxes have the same problem at the same Speeds.

Just hoping that after changing to old gear this problem is resolved so I will be sure its Gearbox otherwise if problem still remains, I have no idea what to do next.

That's why im asking for the part number.. to check if other people faced similar issues with this gearbox. If two bad gearboxes have the same symptoms, it got to be a design failure.
Is there anyone in Lahore who does gearbox rebuild? where do the known faulty units go?

Update:

I installed the old gearbox in the car and it was not causing the above mentioned issue but the Reverse Gear problem it had got more severe.
So I had to buy another Gearbox from different person and after installing it all the Issues were resolved (Finally).

Also after discussing with Osama and searching on the Internet in my assessment it was the valve body that was causing the issue. So if anyone in the future face something like this, please try checking/replacing the valve body first.

Just a precaution, but it is always better to try to find an gearbox already attached to an engine and buy it.

If the tranny is separately sold, maybe it was discarded earlier due to faults and made its way to Pakistan!

I wanted to buy Gearbox and Engine attached ones but I couldn't find it anywhere in Bilal Gunj even spending an entire day searching for it.
The reason shopkeepers give was that we import them like this (separated) to avoid high custom duties.
