Idle up was faulty.Pipes and wires were also replaced.One pipe of idle up was broken actually.

I have Corolla 96 model (engine changed from 2E to diesel long ago). I want to swap it with patrol engine. Options are 4A-FE/5A-FE OR 1NZ-FE/2NZ-FE

Please suggest the best option.

Will transmission also be changed? If yes , What will you recommend M/T or A/T

In 4afe and 5afe I suggest go for 5afe because it came in japanese models whereas 4afe came in locally produced cars.
Between 2nz and 1nz,1nz is better because it's 1.5 whereas 2nz is 1.3.
I would personally go for manual transmission because mileage is better and it's more fun to drive.

No.... Denter will say Clippen kat gaee hain. Lathe machine par baney gee.

You can check play in your door clearly due to it.

Exactly ... wd40 is your go to solution ... hinges tends to get dry & make weird noises due to dust accumulation.

Try to clean them using a toothbrush & wd40.

I once cleaned it with water and the noise went but after sometime it came back.I watched on youtube than I can use lithium grease or engine oil for it,s lubrication.And that wd-40 is a temporary solution.Also my exhaust rattles sometimes and metal part of handbrake becomes hot due to it.

Don't think so. Even if they are available oem would be very expensive. A clean set if kabli's will serve pretty well.

You are right lithium grease is permanent solution but you have to order it specially as local shops don't stock these.
